The Turkish international had missed the Lions last two games due to injury and was a doubt ahead of the Konyaspor game but Hamza Hamzaoğlu decided to give Yılmaz the start.
The prolific striker repaid Hamzaoğlu by opening the scoring on 10 minutes with a powerful effort from outside the penalty area.
Yılmaz now has 14 goals in all competitions for Galatasaray this season. The goal was his first in the cup this season.
The Turkish international has scored 11 times in the Süper Lig this season, only Oscar Cardozo of Trabzonspor (12) and Fernandao of Bursaspor (13) have more goals.
Manisaspor, Fenerbahçe, Bursaspor, Gençlerbirliği, Sivasspor, Mersin İdman Yurdu and Kayserispor will join the Lions in the quarter-finals of the Turkish Cup.
Galatasaray are currently 3rd in the Süper Lig with 42 points from 19 games this season and face Balıkesirspor next.
